The present Diocese of Moroto was originally part of the Diocese of Gulu in Northern Uganda. The First Catholic Missionaries came to Karamoja in 1933. Moroto Diocese became a separate Diocese in 1965.

Late Bishop Sisto Mazzoldi of the Comboni Missionaries was appointed its first residential Bishop with his residence in Moroto. Bishop Paul Kalanda became its second residential Bishop in 1981, after the retirement of Bishop Sisto Mazzoldi.

In 1992 after the transfer of Bishop Paul Kalanda to Fort-Portal, Bishop Henry A. Ssentongo became the third residential Bishop of this Diocese.
